In Chrono Trigger, I decided to defeat Magus instead of keeping him as an ally, (didn't think he deserved to be on a team as good as mine) anyway, I defeated him, and I've beaten every side quest except Barren Sands, which is where you defeat the Rectorite in the whirlpool in the desert-??? Anyway, I can't seem to find it again, because Fiona's husband doesn't come home... Does that mean that I need Magus in order to actually complete this side quest, because I've heard that there are Hexodragons or something inside there that help leveling up which I would like to do to beat Lavos's third form. Is there any way to get to the Barren Sands side quest without Magus and/or is there any way to get Magus after you defeat him?

Have you spoken to the woman with a sapling in 12000 B.C.? I think that triggers the desert sidequest.

Exaclty what Galsic said was true enough.
Possible spoilers: highlight to view You speak with her, and tell you to plant it (if you don't, go and tell you or it won't trigger). Then there should be a little circle like quicksand (Barren Sands), and go in it. After you complete it, go talk to Fiona. You must have Robo in your party (or whatever you named him) to trigger the next event. Have Robo stay in 600 A.D. and go to 1000 A.D. There should know be a forest, and Robo is inside waiting for you.
