Get in the submarine and dive, heading north. You'll come to an underwater gorge with a thin opening, so enter and head left (since that's the only way you can go; right's a dead end). Eventually, you'll see a tunnel heading into the rock face on the left, but there's actually another tunnel opposite it, which you can find by shifting your camera around. Inside there is a stave sticking out of the rock and by ramming it with your mini-sub, you'll trigger a cutscene where the crew takes it on board. And that, is the Key to the Ancients. Bring it back to Bugen and you'll start progressing the plot once more.

I don't know if I've understood by I'll try anyway.
Where is the underwater gorge exactly?

If I remember correctly (I don't feel like going through the FFVII guide on this site right this minute), you take the sub nearby the weapon dealer's house (where you find Aeris' Final Limit) or where Bone Village is at, submerge, then enter a gorge not too far away. I hope this helps.

I think you'd be nearer to the Gelnika if you're there. If you have a faint idea where you're going, Tioz, it's not that hard to find. The underwater landscapes aren't as difficult to progress through as the sea-level ones. Just remember to head north, head left 'til you find a tunnel and find the half-hidden tunnel opposite it. That's all there is to it.

Tioz, the cavern with the key is kind of hidden. When you swim by in underwater, it looks like a regular dead end.

I'll direct you as best I can from underwater: first, start at the Junon port, if you weren't already for some odd reason. From there, head north along the coastline. It does a little bend the further north you go but just keep following it. It eventually opens up in a small gap. Go in there and continue to follow the coastline (when you're swimming underwater, the "mountains" will always be to the sub's right). Follow this until you reach the "dead end." On your right, there is a hidden cavern with the Key of the Ancients inside!

If you've done it right, and you're right outside the cave with the key, if you come topside you realize that you've actually travelled part of the way to the western continent. No real distinguishing features there I'm afraid, but if you follow the "mountain range" underwater, keeping it to the sub's right the entire time, you should find the cave no problem.

(It's actually not so close to the Gelinka but if you want to use that as your point of reference, it's almost perfectly north. You'd just have to go around the peninsula in the way.)
