I'd have to say Go Boko, just because it's the most upbeat, I guess. I like how it sounds.

I liked Electric de Chocobo from FFVII, so my vote goes to that one.

Holy hot darn...this is gonna be a hard question to answer.
Among the best are: Fiddle de Chocobo: can't beat that good ol' banjo, accordion, and piano. Plus, "YOOHOO!" Aloha de Chocobo: While this may not seem like much, it has an amazingly peace-inducing and calming feeling to it. This track works wonders especially if you're trying to clear you head of a crikeyload of stuff, including regret. I once listening to this track after playing about 28 hours straight of Castlevania: Harmony of Dissonance (which I beat in one sitting, with 200%), and after 28 hours straight of whipping horrifying creatures straight up through Dracula, missing meals, and not sleeping at all, this song was like a holy light that let me forget the ton of skeletons and devils and whatnot, and that let me put my own regretting my misbehavior behind me and move on. Techno de Chocobo: Strangely enough, I like the MIDI version, but not the actual SNES version. Electric de Chocobo: This should SO be the 'cool' tune at any beach. Surf's up, dude! ...Well, at least that's the style of the music, in my opinion. Apart from that, there's also that entire extra section where Uematsu successfully (and skillfully) threw in that famous bass line. I voted Fiddle. I like FFIX's chocobo world map theme, not the chocograph-digging one (Ukelele de Chocobo...something?). It's just so festive and airy, I can't help but pick it. Like most music in the game, it's excellent and atmopsheric!

Waltz de Chocobo. The beginning sound always had a very "Strobe light" feel to me, as if they were all about to go dancing. Silly reason, yes.
