I've been parousing through my NES roms recently, and I can't believe I forgot the most unforgiving and difficult boss of all time - Iron Mike from Mike Tyson's Punch-Out! A long time ago I fought through Mr. Dream and the gang and finally made it to him, but I've never lasted more than twenty or thirty seconds. The ones I mentioned earlier are hard, but NOTHING is tougher than Iron Mike. It's kind of humorous remembering him as such a tough video game boss when he's so horribly washed-up now.
Edit
Oh, and I finally managed to beat X4 Sigma with Zero recently (in my earlier post I mentioned that he was one of the toughest X bosses and that I could never beat him with Zero). When I heard that an MMX Collection was being released later this year I went through all of my X roms and PS1 games and finally beat the bugger.

I was really dissappointed in the final boss of FFX. IIRC, he/it couldn't kill any of my characters, and even if he could kill all of your characters in one hit, you can't lose because you have Auto-Life(aka Life 3) on all of your characters permanently.

As far as I remember, FFX's final boss only uses Gravity-based attacks as it is, so he can only half/third/quarter/whatever your HP, but can't drain it completely. Much disappointment there from the supposed destroyer of Spira.

There have been more than a few bosses which have caused the destruction of many a joypad over the years..

Illusion Of Time: That gem boss that you fight after you have collected all the red gems in the game. Not only is he a sinister slave-driving wierdo, you have to fight through his mansion before you reach him, and he is just impossible.
I think I beat him after about 8 hours of repeated play.

UN Squadron: The final boss on this is just ridiculously hard. I was never able to beat him on the arcade version let alone the SNES version. You have to have the reactions of a Jedi-ninja, on speed.

Emerald Weapon: The first time I faced him without any real prior knowldedge of what to do: Because I thought all the previous weapons were quite easy, I thought Emerald would be a pushover. I waded in with Omni-slash then a W-summon of KOTR, I thought that would sort him...then- 'Aire Tam Storm', oops, wasn't excpecting that!

Omega from FFV: Oh come on!.. I was mashing my way through the N-zone without saving then as soon as I exited the cave, I hit Omega head on. I was wiped out in seconds, and had to go through the N-zone again! I still bare the scar where I repeatedly headbutted the wall for several hours....

How cold I forget that mofo? I actually lasted two rounds and knocked him down once, but dammit he can knock you out in ONE hit regardless if you block or not! But anyway, worst boss battles ever...

Flying Airship from Contra 3, 4th level - I always hated this boss battle, the boss itself is easy but having to jump from missile to missile shooting at him and making sure you don't fall, it's a real pain in the ass.

Mutated Hojo, FF7 - For some strange reason when I first played through the game I kept dying on him, he kept blinding everyone and putting them to sleep, right now he's not a problem to me but when I look back I wonder "Why the hell did I have such a hard time on him?"

Hulk and Strider, Marvel Vs. Capcom - Okay this isn't exactly a boss battle, but the other day I was at an arcade and played MvC, and I couldn't get past Hulk and Strider, I find myself pretty good at the first game but these two guys just went through everyone I threw at them. I ended up spending $1.25 on them, and they were just the first fighters.

Dark Knight, Seiken Densustu 3 - This guy just pissed me off.

Teenage Mutant Ninja Turtles 3 - Leatherhead, Tokar, Razar, Krang AND all both Shredder battles, this one had me yelling for WEEKS, the first few bosses are easy as pie, after Dirt Bag though it's a different story.

Recently on FFX, I had a heckuva time against Seymour with his machine on Mount Gagazet (spelled something like that) with his Zombie attack followed by Full-Life with Zombie Ward equipped on my selected characters. It took at least 6 or 7 times to finally beat him.

Let's see:

The Bio-Lizard (Sonic Adv. 2: Battle)
Seymour Flux (Final Fantasy X)
Demon's Gate (FFVII)

Can't think of anymore at the moment

I recently bought Tekken 5, and the final boss in Story Mode is hellishly annoying. He has a move that pretty much puts you one hit away from death, a stun move and the ability to drain your health. He's just so damn cheap.
