Here are some more of my favorite moments:

The alternate ending if you only get Celes, Edgar, and Setzer.

The normal ending.
The music in the ending, especially Shadow's part.
All of Shadow's Dreams.
The 4 tier Final Battle and it's music.
Cyan's dream.
The battles against Polterguist(sic), Goddess, and Doom.
The Atma Weapon battle and the battle with Atma in Kefka's tower.
Obtaining the Falcon.
The Opera house scene.

And on a side note, the Ending FMV in FFVI Anthologies was great as well.

Edit
Bump.

Possibly one of my favorite scenes, though I didn't remember up until my recent playing through...

Edgar: I guess I have no choice...

Three chocobos run up, Edgar runs to the side.

Edgar: ...Or maybe I do!

Edgar jumps down onto the chocobo, and begins lead the other two chocobos to the other side of the castle, where Locke and Terra are waiting.

Kefka: Ackk! Shameful that a king should flee, leaving his people behind! How utterly delightful!

As the chocobos ride under a bridge, Terra and Locke prepare themselves.

Edgar: Jump!

The two jump, perfectly landing on the chocobos. Then, the three ride to the front of Figaro Castle, where Kefka has just walked out the front door.

Edgar: OK! Dive now!!!

All three begin to ride away.

Locke: Yahoooo!

The castle begins to shake. It's outer towers begin to compress into the castle.

Guard: Figaro Submerge Mode initiated!

The guard runs inside, and on the topmost tower, the Chancellor of Figaro Castle oversees.

Chancellor: No one can defeat the people of Figaro!

Then of course, after fighting the Magitek Armor... I dunno why I like this line so much, I just do though.

Edgar: Bravo, Figaro!

The opening of the game, with Terra, Vicks and Wedge riding the Magitek Armor as the credits roll. Easily one of the most classic moments in video gaming.

The Opera scene is probably my favourite moment, and I think the music in general. It added so much to the game and made all of the 'moments' really moving.

"You sound like chapters from a self-help booklet." ~Kefka

That's my favorite one-iner. Although the Opera scene is really pretty, and the suicide scene is really touching.
