I remember getting the bomb summon from a creature somewhere on the world map, and my friend got the Goblin one, and we thought this was sorta weird since these were not on the SNES version (as far as we remember).

What enemies have the best drop rates to get these special summons?

Just in case, im at the end of the game, and ive already beaten Zeromus once (In case its just not possible past this point)

I remember having Bomb as a summon while playing FFIV (not FFIIUS, but I have no idea if that matters) on SNES. So apparently you can get them. Don't remember how I got it though.

Cockatrice, Bomb and Goblin type monsters drop these items, not sure about the drop rate

Though the cockatrice cannot be obtained on the American FF2US version as it was removed

Actually, Bomb's don't drop the Bomb summon. There are four: Goblin, Bomb, Cockatrice and Mind Flayer. I've got Bomb and Cockatrice, and Bomb is pretty good, it does damage relevant to Rydia's HP.
No enemy has the "best" drop rate, it's always 1/64 * enemy's drop rate. It's pretty much the same chance as getting a Pink Tail. Expect to fight hundreds of the enemies before you get the summon. They're always available to get, so it's sort of a sidequest.

Bomb: Various Enemies (But not the Bomb enemy, generally the palette swaps of it.)
Cockatrice: Win From: Cockatrice, Roc Baby, Mist Eagle, Helldiver
Goblin: Win From: Goblin, Li'l Murderer, Goblin Prince
Mind Flayer: Win From: Mist Kraken, Mind Flayer

Straight from CoN. Those are the FF4A names, at least.
