Just incuriousity, let's list how many same or similar songs we can name in FF games and other Squaresoft games (It can be FF game and some other game from Squaresoft, but not two games from Squaresoft which are both not FF games)

1. (didn't notice long ago) FFIX moogle music, and FFVII moogle music (in mini game)
2. FFVI skirmish and FFVI battle arena music (not exactly same, but about half of the music have same parts)
3. Weird screeching sound in FFVI when espers come out and beginning, and Crono Trigger, when running from a prison
4. Main battle music - this is all different, but most of them are similar.
5. The little sound effect when you run from North Mountain (in the end) while on Highwind and Figaro music.
6. End battle music - all same
7. Chocobo music! (not all exactly same)
8. FFIX lindbrum music and...(maybe i'm wrong, nevermind)

And the FF6 Moogle Cave music.  It's the moogle theme.  Kupo...po

"Skirmish"?  "Battle Arena"?  If you mean the Colosseum, the fighting music is just the normal battle music.  If you actually mean FF7's Battle Square and have your numbers all messed up, the music is "Hurry, Faster!" and is used elsewhere.  I really don't know what you mean with this one...

I'm not sure what you mean here.  Again.  But Square did reuse  sound effects between FF6 and CT, notably the wind effect from the Biggs/Wedge chat before the opening credits.

True for 1-6 and 9 especially, with the classic intro, but other than having to have a battle-type feel I don't think they're really all that similar, generally (though 1-6, 9 are more similar than the others, as ever)

5. The little sound effect when you run from North Mountain (in the end) while on Highwind and Figaro music.
Which little sound effect?  Please, try to be a bit more specific!  I guess a bit of Cid's theme during the escape sounded somewhat Figaroish.

6. End battle music - all same
I thought you meant the final boss battles at first, which would be horrendously wrong, but now I think you mean the fanfare.  All the fanfares have the same initial "fanfare" bit, of course, and 1-6, 9 have the rest of the tune the same, with different speeds, instruments etc.  FF7's chocobo racing win/lose themes are based on the traditional fanfare music, of course.

7. Chocobo music! (not all exactly same)
It's a classic tune.  My personal favourites so far are "Techno de Chocobo" (6) and "Electric de Chocobo" (7).  FF4's chocobo themes are also great.  FF8 screwed it up, I thought, like most of everything.

Anyway.  Ever noticed the similarities between Aria de Mezzo Caraterre (6) and Aeris's Theme (7), especially in the beginning?

I thought The Extreme (8) sounded fairly similar in style to Dark Messenger (9), as well, though only in terms of style: it's clearly not the same tune.

FF4's boss theme is heard when fighting Culex in Super Mario RPG.  They made it all funky, though.

How could you not have listed the Prelude or Crystal Theme (all but 8... tsk) and Final Fantasy (all)?!  They're, like, the musical core of the series, man.

The FF7 chocobo racing music, and the after battle music from FF9. Also, the regular little end battle tune from most(if not all?) ff's.

The clouds ran away, opened up the sky
And one by one I watched every constellation die
And there I was frozen, standing in my backyard
Face to face, eye to eye, staring at the last star
I should've known, walked all the way home
To find that she wasn't here, I'm still all alone

As I said before, the music is "Hurry, Faster!".  It's used at various points in the game, but not usually for a boss, though it sometimes carries on through a boss or scripted fight.  It's most often used when you have a time limit in the latter part of the game for some critical activity.
