You know that's a darn good question and I believe I know the answer. Doom Gaze's encounter is not like other encounters...you are not running out of bytes in the ram (the random number the game rolls on its invisible dice after a battle ends and you return to the map)...Doom Gaze is actually invisible and sitting somewhere in the sky. I bet they were toying around with the idea of a sprite that was animated along with the airship, but it slowed down the airship too much, so they probably tossed it before it even got off the drawing board. You notice that this feature is in Secret of Mana, but the scrolling and control and "feel" of riding Flammie is far more wooden than the Falcon's rudder.
Now, that being said, I don't know if they included a flag to make Doom Gaze's hitbox ineffective when you have the Moogle Charm or not, but I know that the Moogle Charm does not protect you from, say, a Chest Monster, or walking up to the Triad...you know, bosses.
So...I am going to guess that the answer is no, based on my gut feeling here. Don't try it without a Memento Ring equipped as well, I'd say. Equip a lot of other things too I think.
